How did you "rebuild" the disk? First thing I'd try is deleting /Library/Caches/com.apple.colorsync.profiles.(your user id here) Most apps that display lists of installed profiles rely on a single routine that hits the cache before it searches the disk to save time (and I'm pretty sure that's the file it uses). If you restored a stale cache file in the process of doing everything else, then that routine might not realize it needs to rebuild everything.
