Did you change anything from the standard configuration, such as a symlink

I just ran Java Preferences.app, changed the browser and application
settings (independently), and confirmed the settings:
1. on applets in Safari,
2. on a JVMVersion=1.3+ bundled Java app.
3. on a double-clickable jar.
I get the 1.5 or 1.4 JVM according to what I set in Java Preferences.app.
