The one built into your system (in the Frameworks directory) is fine. This stub would be used by a java application to provide a click-to-run app. Typically, it would be inside the .app bundle, and is probably renamed. For example, our InstallAnywhere installer for Strata Live 3D puts it here:

/Applications/Strata Live 3D/Strata Live 3D.app/Contents/MacOS/Strata Live 3D

(If you are using Finder, you need to right-click the application and "show package contents" to get at these files.)

The Java Application Stub that a lot of us were using (the one InstallAnywhere uses) was incompatible with a change that QT made. I've never seen the actual bug explained, but the fix is to use a newer Java Application Stub (which you really need to do anyway, to accommodate the new Universal stuff). I've attached the stub we're using, which does not suffer any compatibility problems on 10.3 or 10.4, various QT versions, PPC or CoreDuo.
