I've noticed that sometimes the icon does show up, such as after a reboot. However, once I run the app and it begins checking for updates the icon reverts to the generic one again. Something in the webstart loading process is resetting the icon and messing it up.

This is an old bug with Mac OS X.  I have a bug report (#4489098) from March 2006 on it that is still open.  The only workaround I've found is to duplicate the .app and throw away the old "generic" icon.  The right stuff is created in the .app, but the Finder doesn't present the icon.
