They're going to the OS X Console -- look at /Applications/Utilities/Console.app

In OS 9 I put in platform-specific code to use HTTP (and to do posts manually to work around the IE POST problems) At least w/ JSSE, unlike with OS 9, I can use a secure connection, but we also hope that tunnelling through the browser will give us access to firewalls, without providing our own firewall code.

Java on OS X does not communicate with IE for HTTPS support, but JSSE should do everything you need. Where are you setting the firewall property? If you enter the proxy server in the Internet panel of System Preferences the VM will pick that up and set the appropriate Java property (http.proxyHost) that URLConnections need to do their thing.
