Interesting question. "It depends on what you want to do" is the all-too-typical answer. There are books on waveform analysis ( here's a free online one http://www.dspguide.com/ ), and books on composing music, and books on audio technology.

A single book covering everything would probably be too large to hold or cover too little, and really some of the topics *barely* touch one another. You'll notice a single waveform analysis/DSP book is a huge tome, typically- by the way, I do think that is the type of book you are looking for.

Doing a quick Google search, I found this nice little page full of Computer Music-related links : http://www.softsynth.com/musiclinks.html#Resources which include all of the things the original poster wanted to know about ( file formats and such ) and much more. A nice stack of cross-platform and Java links are included.

If you know or are learning Objective-C ( yea, I know, I shouldn't even mention it ) and want to actually *create* music, you'll want to look into the MusicKit, http://musickit.sourceforge.net/
I recommend it highly. Smart and creative people have used this kit for years and years to make some truly astounding music.

oh! I almost forgot the clear and obvious Computer Music resource. What's that?

That first link ( to the actual CMJ ) has decent-looking "Programmer's Reference" and "Research Tools" links which provide much useful information.

I am trying to do music/audio analysis of MIDI/MP3 files.

I can imagine dozens of different "music/audio analysis" operations on both
MIDI and MP3 files. Exactly what analysis are you doing, using what kind
of data?
