Minor point and I might not be remembering right. But
I thought in reaction to a past problem where an older
version of JavaApplicationStub distributed with some
applications had problems with current versions of
software (QuickTime IIRC), I thought, the JarBundler
Ant task started using a symbolic link to the current
distributed version of JavaApplicationStub rather than
including one. 
Anyhow, if you haven't changed anything this is I
think what you'd be using with this. Not a shell
script for sure and not if it matters a included
version of the JavaApplicationStub executable.
