In case anyone else is annoyed at that X11 dialog, there's a
setting you can tweak to eliminate it.
In a command shell, do the following:
% defaults write com.apple.x11 no_quit_alert true
I couldn't get my machines to schedule a clean shutdown until I
set it.

although I just did a man on 'defaults' and it looks like that
might not work once the application is running and I am launching
X11 at login. But I haven't tried it yet, so maybe, otherwise I'll
try to track down where the application itself has that set and
change it there.
Quit X11 and then do the command. It won't affect X11 if it's
currently running. I remember when I first tried it it didn't work
(probably because X was still running).
The "Start at login" on the dock must be new, I don't recall seeing
that before. I manually added X11 to my startup items in the Users
preference pane.
