How was it compiled 32-bit? Do you have native code (jnilibs/dylibs)? If so, you'll need to compile them to include the x86_64 architecture. If it's all pure java code, you don't need to worry about it.


I set the 'Target VM Version' to 1.4+. Will my application run on the machine with Java 6 installed?

Only if the end-user has dragged Java 1.6 to be the topmost VM in their Java Preferences. Otherwise, they'll continue to use Java 1.5, which is the default on Leopard.
