I have this problem with all java apps; to get around it for now I added a mouseListener to the popupmenu and then hide the menu when mouseExited event occurs; not very elegant but works reasonably well.

This is a known issue with JPopupMenus. They are also in the wrong window level, so they tend to float on top of _everything_, including other applications and the screen saver.
