Perhaps the system preferences node could move from /Library/
Preferences to /Library/Java (as suggested by Steve Wilson) and
still be as writable as before?
And there's a way to make this configurable: allow a path in a system
property. The default would be "/Library/Preferences", the new one
would be "/Library/Java/Preferences:/Library/Preferences", and if
something changes again, developers can predefine yet another path
that meets their needs for keeping their program working. For
example, an app-specific dir in a common location like Application
In the path, the first-named directory is where all writing occurs.
Any other dirs are treated as read-only, regardless of whether any
file-system permissions allows writing.
