The server could have gotten confused. Try launching the MM Admin. Sometimes
that fixes it. Sometimes the server needs a speed disk tuneup.

Speaking of which... speed disk 6 let's you customize the order of the file
layout. I'm looking at putting the directory structure at one or the other end
of the hd but have the free area up against it and everything else on the other
side of the freespace to give the directory structure the best chance of being
able to grow and change contiguously.
