If I was to brainstorm this, I'd say that somehow, your A-L group documents
folder got redirected. The empty user folders, the empty managed prefs
folders - all point to users no longer accessing the workgroup document
folder they were using before. Think about it - when a new user logs into a
brand new environment for the first time, the setup looks just like what you
describe. So, it may not be a matter of all of the files deleted - it may be
that the setting in the options tab of the workgroup got altered.
