Rebuilding Desktops with Net Asst.

I tried to use the Rebuild Desktop command in Apple's Network Assistant. I got the
command to run, I saw a message it was running. The icons looked okay. However when
I tried to use that icon it was useless. When I rebuilt it the normal way (holding
down the command option after restart) it worked fine. What am I missing?
