Documents vs users folder and ftp question



Ok-
We're setting up an OS X server, and I've got a few questions regarding
setup and ftp.

I'm unclear as to whether I want to set up virtual hosts in the "users"
folder, or in the "documents" folder.

--I set up a site in the "documents" folder, but then had a hard time
directing ftp to that folder.
--I set up 2 domains pointing to the "users/sites" folder and got the
following results:
1st one goes (ftp) to the "sites" folder as the root for the site- perfect.
The 2nd goes (FTP) to the "user" folder, listing the "sites" folder as a
subfolder. I can't seem to find where the settings are different...

And ideas, recommendations?

Also I think I remember reading that if I change the httpd.conf file by
hand, I also need to change the file OSX server creates as well, or my
changes will get overwritten next startup?
