As a general rule, you shouldn't update Apple-modified software packages, for the very reason that you have discovered...things break. Put in a request for Apple to upgrade it, give your reasons, and wait for them to do it. If you're going to run your own version of something, install it in /usr/local so you won't kill the Apple stuff, and so you can revert to the Apple stuff if/when it doesn't work.
