I have an G4 Tower that plan to re-built and install OS X Server on. I plan to, among other things, add two new 80GB drives for the
OS both mirrored. It's with the software raid which I know is not ideal but I can live with it.

I want to install one drive and get it up and running during off peak hours but still be able to use the current drive and access
the data on it. When I am happy that the new drive and install is complete I will swap the current 40 GB drive for a second 80GB
and then the plan was to mirror them.

Can I do this or do I need to initialize both drives at the same time?

You can do this. You'll have to use the command line though -- in particular you'll do 'diskutil enableRAID' followed by 'diskutil repairMirror':

This is just an observation/opinion but wouldn't it be wiser to just buy a single 250gb drive???

I've always had good luck with Maxtor's and one 250gb is cheaper than two 80gb.
