This is *far* from normal.

The easiest thing to tell you is to backup and reinstall. You obviously have a lot potential possible issues. It's probably going to be your quickest alternative.

You can dump out your user databases and should backup your $HOMES and other data for restoring.

Also, if I deployed a clean - new machine... how would I move my MySQL DB and users to the new machine?

The same way you normally backup and restore mysql data, by dumping and importing the databases.
