AppleTalk yes, but not AFP over TCP/IP. Rendezvous/Bonjour is meant
to replace the device discovering part of AppleTalk.
Currently their file server is Windows 2000 Server
Is such a server capable of serving AFP or NFS shares? Both protocols
are more native to Mac OS X and might be worth a try.
