I'd think it would be possible to handle FileVault by having Time Machine
pop up a dialog box after login completes:
"Your files are currently encrypted for maximum security. Time Machine
requires your password to securely back up these files. Please enter your
password and press Continue, or press cancel to Continue without backup."
Given that password, TM should be able to generate an encrypted series of
sparsebundles from the current unlocked home directory; you lose master
password access to the TM backup but that's still better than nothing.
