Commonly caused by a compromised volume or even a damaged file. Verify the volume with Disk Utility. If the symptom persists, mv all contents into a subdirectory, and compare results when browsing the volume using the Terminal vs. the Finder. If you can do so without issue, there is probably a specific file causing the problem.
And you'll have to work through isolating the file/directory in question.

I don't think you'll want to delete them just because they're there, they serve a purpose. But there are some cases where they can cause a problem and removing the file(s) is appropriate. IE: remove a/some .DS_Store files where needed & appropriate - like many other things - instead of (I'm paraphrasing or mangling someone else's post from this list a ways back) seeing everything as a nail waiting for a hammer.
