Would there be any better throughput with the switch?

Because you are using a fibre channel switch though you need to use lun masking as you said or set up zones on your switch... I would recommend the later.

Okay easy.
thats the default config setup. configure you controller in raid admin. then create an array go through steps 1 through 3
you'll have 2 RAID level 5 sets ( thats default out of the box )
plug in your fiber channel cables one to each xserve. boot the xserve first then the RAID. it should mount as a big fat drive.
