Why did you boot into target disk mode? Is this needed?

As far as I know Mac OS X writes files to disk constantly AND Disk Utility
doesn backup locked files. But I'm not the expert so I could be wrong.
Others with more experience should say something about this.

You are correct this far: if you really want a proper working backup of a server, then that server must not be running when you take the backup. Configuration files and status files should all be in a 'shut down' status.
