My guess is that there is something specific to Time Machine that AFP is preferred. However, I have also read that some NAS systems such as from HP MediaSmart support Time Machine in a manner similar to Mac OS X Server's "Time Machine Server" but I'm not sure if these third party vendors are using AFP or SMB or some other network protocol.

The only officially supported protocol is AFP. You can get it working over any network share by telling the Mac to show unsupported shares and by creating the backup in a sparse disk image, which will work (although you have to set the TMShowUnsupportedNetworkVolumes preference, which gives you a heads up that it may not be the best idea). Apple have made quite a few changes with both Time Machine and AFP in recent builds in order to ensure that backups are reliable over a network connection (when connections can be dropped pretty easily).


If you've got Mac OS X Server and want to run network TM backups I'd just make sure you upgrade client and server to 10.5.7 and use AFP, I can't see much benefit in using anything else in that scenario and personally I just don't think it's worth the risk when you're talking about your backups.
