What's the best way to go about it?

asr, block mode. It's the ONLY way to make a perfect [logical] clone of a volume.

I need to clone to a firewire drive the Boot disk of a G5 Xserve, running 10.4 Server.
Can I do the cloning with the system running ?

Since asr block mode copies require the filesystem being copied to be dismounted this is not possible.

Generally speaking you never want to backup a filesystem that is not quiescent.

You can boot of an OS X Server installer disc and ssh in using the system's serial number as password.
