If by "application" you mean the application the user is printing from, that application won't see the PDF document that is produced and passed to the workflow. If by "application" you mean an application that is used as workflow item, the PDF file passed into the workflow is passed to the application and it can do whatever it wants with it. Check out the documentation if you haven't already.
