I use Photo JPEG for non-interlaced video. If your video is interlaced then you should be using MJPEG-A or MJPEG-B.

MJPEG works the best. It is larger than H.264/MPEG4, but is lighter on the CPU and because of the lack of key frames you can skip around (by setting the patch time) very quickly.
