It doesn't seem to mind loads of QTMovieLayers, its just these Compositions, which is sad, as I really wanted to have a stack of compositions in my app. Am I doing something wrong?

There are no bugs that I've been able to find for performance issues with the QCCompositionLayer. If you could file one at <http://bugreporter.apple.com> and send the bug#, then we'll take a look to see if there is anything that can be done.
