To start, you might:
1) Create a version of your movie, for example as uncompressed frames, 320x240.
2) Then open it in QT Player and export using "Movie to iPod".
3) Open the resulting movie in QT Player, and look at the data rates with Window > Show Movie Properties.
This should tell you at least what data rate is possible for your movie with H.264 and AAC. And if you are able to export a movie in QT Player which works on the iPod (I know you said you originally weren't able to do this), you can modify the QTKitPlayer sample code, which can do the export in code--I have done this.
As for doing the compression yourself, I'm not sure what combination of sequence compression settings you need to use. Maybe someone else more knowledgeable than me on this list can help with that--I would be interested to know too...
