If you want to process the files in other applications, especially
using QTJava, then I would suggest *avoiding* MXF. As Alex says,
though, Motion JPEG (or Photo JPEG) encoded as either a QT .mov or an
AVI file, would be a good choice.
Do you have an example EX1 file that you could post on a web site somewhere?

Vegas or Premiere. You're then probably better off cutting out
roughly the section you're interested in and exporting to a QT
