Yes, most software is not smart enough to handle QuickTime Movies on
anything but a superficial level.

The QuickTime Movie file format would make it easy to add whatever
metadata would be necessary more explicitly specify the relationships
between different clips, etc. This is why, when QuickTime was more of a
focus for Apple, the Avid/Microsoft AAF -- (Yet) Another Authoring Format --
was (properly) deemed unnecessary silliness.
However, with Apple's recent announcement that they're adopting AAF as an
authoring/interchange format, the future of the QuickTime Movie format as an
authoring/interchage format gets blurrier.

In my opinion, a superset of SMIL 2.0 would be a much better choice than
AAF.
