I want to load a movie inside an HTML page and be able to use links to go to certain parts of that movie

You can use chapter tracks:
http://www.apple.com/quicktime/tools_tips/tutorials/chaptertracks.html

Or author some sort of user interface, maybe with LiveStage Pro, and off you go.
