QT is surely playing at the right frame rate. Is it?

It's somewhat difficult to tell without seeing the content nor having an idea of how things were made.

Is the solution to add all sound effects and music directly in QT?


That sounds like a plan to me. Remember that Flash is not time based (it's frame based) so things can go off synch quite easily. Adding the sound in QT would ensure things play when they are supposed to.
