Well I finally was able to determine that hinting was not causing my problem. It was a difference in the creation of the mp4 file using transcode and mp4creator on Linux. If I create my mp4s using ffmpeg on Linux, I am able to create mp4 files that when hinted with mp4creator play just fine in a web page with the QT plugin.

transcode can use ffmpeg as the underlaying technology for making mp4's (which was what I was doing) but there is some type of setup parameters I need to figure out to make transcode using ffmpeg produce the same type of mp4s that ffmpeg does directly (The reason I need to use transcode with ffmpeg as the background encoder is I need the additional feature in transcode to overlay a logo on my video at the same time).

I am still tracking this down, as there is a ffmpeg.cfg file that can be created to set some parameters for transcode using ffmpeg. Evidently using ffmpeg standalone has some different defaults that transcode using ffmpeg. I have yet to figure out all the options for ffmpeg.cfg needed to make transcode work with ffmpeg so that the resultant mp4 files (after hinting with mp4creator) play correctly with the QT plugin.

I dont understand why 5 seconds are a problem for you, there are millions
of options in mp4creator, the main difference between QT and mp4creator is
the default packetsize in the hint track, maybe you want to change it
that it fits better into the now usual ADSL landscape with pppoe or
whatever your box uses. Anyway, here is the very old test file that once
came with MPEG4IP, the days, when it came with the DSS as well, featuring
one of the dear and noble authors counting from one to ten:
