Data rate dictates the size of the final file. For a given data rate H-264 is likely to look better than MPEG-4 Video (the codec, not MPEG-4 the file format). QuickTIme H-264 may well be more convenient than MPEG-4 H-264.

The data rate you choose should probably be the highest that will then still fit on your storage. For example, if you want to store two hours of video on t single layer DVD-R the data rate would need to be about 3700 mbps (if you want to keep CD quality stereo audio). H-264 would look pretty good at that rate. Not sure about MPEG-4 Video, but it would probably be good.

As the frame rate doesn't affect the file size (unless you're varying the frame rate to achieve a particular quality level) you may as well keep the video at 29.97 fps. Whatever you do, I would not de-interlace the video, that would ruin any chance to put it back out to normal video, and it would halve the vertical resolution.
