Yep, Apple's MPEG-2 Component does not understand muxed files. If you
attempt anything via quicktime in any program, it will only yield the
video track.
One solution is to use MPEG Streamclip to demux the file first, but
sadly it's not scriptable. Also, the upcoming version of VLC 0.8.4
has a fancy new transcoding wizard which may help in this space. VLC
understands muxed transport streams and can export to H.264 in a mov
