I don't know if this will help, but...
 
We found that, when we extracted audio (thus locking it to a particular section of video), the *first* note (or notes, depending upon how closely together and quickly the notes were played) was doubled up at the (first) point at which the lock was set.  It was *amazingly* jarring, sounded as though the musician had made a dreadful mistake, and occurred *every* time a "lock" was placed.  The *only* way we were able to get around this was to re-record, and have the musician wait a moment before playing "the section we wanted for the clip," so that the "lock" happened when there was silence.  This was, of course, ridiculous, at least as to music which was "in the middle" of being played, and didn't *have* silence at that moment ... if we attempted to take a clip from the middle of an *ongoing* piece, the note(s) would double up.  The alternative was to have wildly out-of-sync audio and video, after *way* too short a time ... 6-7 minutes, in some instances, 10-12 in others...  Very frustrating...
