Interestingly, my television did a better job de-interlacing than the Apple TV. That is, when I switched the Apple TV output from 720p to 1080i, the interlacing artifacts were less obvious.

But wouldn't that be because you are now displaying an interlaced signal (i) on an interlaced device? If outputting a progressive (p) signal, you'd be showing the lines out of sync, and so they'd become more apparent.
Not that I know, but would suspect this would be the case.

When outputting 720p, I expected the Apple TV to do a better job de- interlacing the video before output. I find it interesting that the Apple TV format that I exported appears to be interlaced (yuk).

Again, my observations are premature, as I haven't had time to dig into this yet. I hope to take some time this weekend, generate Apple TV movies from several sources, buy some TV content, try some Movie trailers, etc. to see what's going wrong with my export.
