Are you sure you have the last version 2.1 There has been several updates recently. I just made a test. Converted a 9000 cylindric with different cubefaces. anything from 500 yo 2000 There is no change in proportions.

Another way I was told around similar problems with cylindrical panos is to:
1-make a canvas 9000x4500
2- put my cylinderical pano on it
3- flatten them
4- Put it through CubicConverter as a equirectangular.

You have to convert the cylindric to a spheric projection first.
Otherwise you get distortions.
I have seen lots of this mistakes around, most of them beacuse they use Panocube and have done it this way without converting to spherical.
