I am not quite sure what you talk about.
I do not use the Flash application to make a single Flashfile. Actually I do not work at all in Adobe Flash.
Its possible  to embed several  panoramas completelly in  a single flashfile I assume but I do not know anyone working that way.

With FPP viewer we control the different elements in an xml file usually one single file for the whole tour. The xml is just a simple texfile and you can just use your texteditor to write it.
The panoramas can be cubefaces, QTVR movies or even cylindic or equirectangular or strips but most of us prefer the cubefaces or movies as they load faster and there are size limits when using the single files.
the flash file (viewer) used to show the panorama are the same for all of them.

Other flashviewers are different for example with Pano2VR the panorama is a single flashfile with controlbar built into it.

 How the fade transitions can be done from One VR to another VR.
Can we find any other work samples in FLASH VR.
 

Transitions are made with a simple parameter in the xml.
