I've not tried it myself, but it's a sure thing that AppleScript/ Events and Automator will be supported. Hence, the simplest way to interface with your own program is to have it put its results files into a 'watched' folder.

Alternatively you can generate and handle apple events from your own program, this has the potential to yield much better performance. It also has the potential to take a lot of time if you are not familiar with how to do it already.
