There are two basic ways to control the keyboard in a VNC program: transfer key codes, or transfer strings. I'm not sure which system any VNC program uses, but I would imagine, if either side is using key codes and the two sides have different keyboard layouts, then that could wreak havoc on what actually gets typed. Do you still have the same problem when both computers have the same keyboard layout?

Also, I have learned from experience that ARD behaves slightly different from the free version. I'm not sure how it's programmed, but perhaps you could try using either the free version on both sides, or ARD on both sides, and start to narrow down the problem. ARD is more likely to support different keyboard layouts because it was written by Apple.
