If you can arrange for the ignored work to be in a directory with
a .noindex suffix, Spotlight will ignore all files placed there.
But it sounds like you are already ignoring the entire directory and
rather want to ignore specific files.
If you can arrange for the scratch files to have a suffix
of .noindex, they will be ignored.
Other than those ideas, there is currently no simple way to index
some, but not all, files in a directory.

large text data file (.mrg and .parsed) and spotlight keeps
indexing them and it seems to be a very heavy task for spotlight.
