What version of Perl do you have installed? On RH Linux 7.x, I've used and tested DSS 4.1.3.c with Perl v5.8.0, and it worked fine.

	$ perl -v
	This is perl, v5.8.0 built for i386-linux-thread-multi
	Copyright 1987-2002, Larry Wall
	[snip]

Just makes sure that when you run the DSS Streaming Web Admin server (which does depend on Perl), that you start it as the root user:

   root# perl /usr/local/sbin/streamingadminserver.pl

As for Apache, DSS does not use it at all, so there's no possibility that your upgrading of Apache to 2.0.44 could be the problem.

When I log into the admin on port 1220 it goes through the initial set-up screens, first prompting for MP3 streaming password set up, then an SSL toggle, then asking for a media directory. Obviously it's not reading the server's date correctly.

When I go to Playlists I get an empty Playlists table. Click on New MP3 playlist and I get Error - Perl execution failed.

Error log gives me Error getting directory.

I've installed and run DSS 3 on this server successfully. Since that time I've upgraded Apache to 2.0.44. Could that be a problem?
