You most likely need to rehint your QT file. For what ever reason the
hinted tracks created using 3rd party software causes issues with QTSS.
You need to rehint the files in QT and make sure you set the RTP payload
to QuickTime.

I have a Xserve running QTSS and I try to put a video that I encoded via
a Canopus ADVC300 and they audio and video are totally in sync in that
DV file. Then I convert it to .mov and that file is still in sync.
Then I put it up on QTSS and the audio and video are so out of whack
it's not funny. What am I doing wrong?? I can pause and start the
movie in the webpage that it displays on through QTSS and it doesn't
help. It never goes back in sync. I'm pulling my hair out. Thanks in
advance for the assistance.
