One option is to offer both for the time being and record the % of how many people opt to change to Quicktime vs. how many still stream in Flash.
You can always position it as "For premium streaming quality, install Quicktime from the link below:".
Note careful application of lovely marketing terms "premium" and "quality" to invoke desire in the viewer.
In some cases, it is a barrier but with iTunes becoming as ubiquitous as the flash player, it becomes less of an issue.

I guess the question I'd ask is: why would you want to move to Flash? What are the perceived benefits of Flash for you? What are the drawbacks (as you see it) of using QTSS?
