Safari is selecting Atom when it finds both RSS and Atom on offer.
We're looking at this behavior (and changes thereto) for a future
revision. Your data on why this doesn't work well for you is
definitely valuable, and I'll make sure it's noted in the bug report
tracking this, #4126691.

* Have some sort of negotiation protocol between Safari and
aggregators that it dispatches to (ideally based upon media types)
* Have a preference regarding what kind of feeds you want to send
the aggregator
* Have separate icons in the location bar for RSS and Atom
