I solved this using a script for the programs that needed arguments.

Although the error said the -geometry parameter was not recognized, it turns
out that -fn used without fully qualifying the font (i.e. including
asterisks where a parameter is not needed) caused the problem.  However the
asterisks have been working since beta 1 and still work in the .xinitrc

Solved, see above.
