Using X11.app's Edit->Copy menu usually works for me. What doesn't work is the keyboard shortcut cmd-C that is supposed to be equivalent to this menu entry.
But this may be related to a more general bug in keyboard shortcuts for menus on OSX: For me, user-defined keyboard shortcuts only work when the corresponding menu has been opened at least once. And this works also in X11.app: Click on the Edit menu title so that the menu drops down. Then hit cmd-C and it works. After this, cmd-C works until you shift the focus to some other application (which, unfortunately, is likely to happen if you copy things into some non-X11 window). So in a sense cmd-C in X11.app works (or rather doesn't work) like a user-defined keyboard shortcut in other applications.
