I use a multiple-clipboard application. Pasting from X11, if the text I want isn't in the Aqua clipboard for some reason, I can find it in a very recent clipboard. This solves the problem for me, and the application is useful with other Mac work too.

I use PTHPasteBoard, which I think is no longer free but part of You Control. There are other such apps.
